Internal link structure is responsible for the hierarchy and relevancy of your documetns/pages. If it's unbalanced and not through through - you could be wasting your Page Rank and not getting the best results for value of existing incoming links. Very often the visible sidaffects are: home page ranking for the keyword that has its own landing page; lower PR site with less pages ranks higher than yours; less quality pages get more traffic and the most important pages don't get enough of it. This kind of things are frustrating especially when you know you could be doing much better.
